Saints struck first with Ross Stewart's 35th-minute opener, before Victor Gyokeres equalised for the Gunners during the second half.
Wearing the iconic yellow and blue to commemorate their FA Cup victory in 76, Saints reached the semi-final thanks to a final goal from Shea Charles.
